I believe she is referring to the Nine when that happens

But this is after the discussion with the Emissary, so why would it be the Nine again?

Maybe. Now that I think of it, it could be the other “faction” of the Nine. Some lore stated that there were two factions. Can’t remember which one though.

It could be a Fallen House, they have been known to take Umbrage at our presence. It could also be a completely different faction we have never encountered in lore or game. It could even be the Veil, who knows what games Mara plays in her Court.
